Is it possible to have replies to apart of the comment it is replying too instead of every comment /reply in chronological order.?

You can click the speach bubble at the top left of the formatting area to “quote” what you are replying to.
Also using bbcode you can break the quote down so you can reply to different parts.
You can use [ quote ] without the spaces to open a quote and [ / quote ] without the spaces to close the quote.

Yes, alternatively you can also select the part and then click on quote like so:
